By Bus from Germany to Croatia
There are a number of bus routes that exist between these two countries, if you fancy a slightly cheaper alternative to flying. (Given the existence of so many low-cost airlines, and the fact that travelling by bus really racks up the journey time, it's understandly not an alternative that many think about these days!) You might also need to travel from/to a place without air links, meaning that bus is a good option (especially as there's a more extensive service by bus than travelling by train).
Because of the distances involved, most bus services from Germany run to central (i.e. near Zagreb) or eastern Croatia rather than to the coast. However, there are routes to Rijeka and Split (and nearby Sibenik and Zadar).
Croatia Bus operate services to Zagreb from a number of major Germany cities, including Berlin, Bonn, Cologne, Dortmund, Dusseldorf, Frankfurt, Hamburg, Hannover, Karlsruhe, Leipzig, Mannheim, Munich, Nuremberg and Stuttgart. (Phew!) There are daily routes from/to the largest of these cities - full details are on the website.
Cazmatrans also operate a number of services from major German cities (including those listed above) to various Croatian towns and cities, including Bjelovar, Karlovac, Koprivnica, Osijek, Slavonski Brod, Varazdin, Vukovar and Zagreb.
Panturist also run services to eastern Croatian destinations from Germany.
Autotrans have routes from Germany to Rijeka and Split.

By Train from Germany to Croatia
There are only direct trains from Germany to Zagreb - to go elsewhere in Croatia, you'll have to change here.
There are direct trains from Munich to Zagreb (2 a day, one early morning, one overnight) that take 8 hours 30 minutes.
There's one daily train from Stuttgart to Zagreb, journey time 11 hours.
There's also a daily train from Frankfurt to Zagreb, with a journey time of 12 hours 30 minutes.
